What is the main difference between the hobby motor gear and the dc motor with jumper wire.

If you are talking about this SKU: ROB-11696. Perusal of the info sheet (what there is of it) will reveal all.
One is 6V, the other is 3V
One has a plain shaft the other has a plastic gear fitted.
One has a connector fitted the other crimped pins.
There is probably more but that will do for starters.

Bob is right, there are a quite a lot of differences between these two motors that make it difficult to pick out one as the ‘main’ difference. If I had to try, however, I would say that the voltage for this motor being double that of the hobby motor would make the most significant change to a project.
